Any chance you are using Paul Berkowitz's "Entourage Today"?

This kind of delay is typical of that app when it is updating periodically.
And it is also indicative of some kind of AppleScript activity going on in
the background. Do you have something set up on a schedule to run an
AppleScript? Or perhaps to purge folders like Deleted Items and others?
Check your schedules...
