Depending on what software vendor you are using you should be able to purchase an Exchange agent so you can do brick level backups and restores (brick level is to the mailbox level and down to a single e-mail). I know CA's ArcserveIT has the agent and I think all the other major players do too. If you can afford that then you should do a flat file backup but that requires you to stop the Exchange services then backup the priv, pub and dir.edb file. this only allows you to restore the entire database instead of a single mailbox or e-mail.
