When you make an ossia measure, you should first create a "scratch" staff in which you enter the notes of the ossia. This is the source staff. Once you've entered the music, you hide this staff. Then, using the Ossia tool, you double-click on the staff to which you want to attach the ossia. In the dialog you need to enter the number of the (now hidden) source staff. It sounds as if your source staff is the same as the staff to which you've attached the measure, so your ossia measure will just be a mirror of the original one. It's true that it's annoying that the ossia appears at sounding pitch even if the source staff is transposing. You' have rightly supposed that, in order to correct the transposition of the ossia measure, you need to change the key signature in the Ossia Measure Designer. If it comes out in the wrong octave, just transpose the passage in the source measure.
