On the default setup, closing that window shuts X down.  The name of 
that xterm is set to be "login" via a flag.  Check out  
/usr/X11R6/etc/xinit/xinitrc, which sets that behavior.

Well, there's a third-party application called Xdroplets ( 
http://www.rhythmiccanvas.com/software/xdroplets/index.html ) that can 
generate double-clickable app icons  that start XDarwin and then run the 
X program.  Apple's X11 has a companion command-line application to open 
apps in the X11.app server, but I don't know of anything comparable for 
XDarwin.

That's a function of the window manager.  It sounds like you're using 
the default (twm) window manager.  In other window managers the 
application windows open automatically.

Not as such, but there's one exception:  apps that use GTK, e.g. xchat, 
load very, very slowly the first time they're run, and afterward load 
more quickly.
