How did you try to use Java 1.6 and Java 1.4? (Changing the /usr/bin/java
symlink? Changing the CurrentJDK symlink? Using Apple's JDK-choosy tool?)
Did you get the exact same error, or did it refer to a different file (eg:
/System/Library/Frameworks/JavaVM.framework/Versions/1.4.2/Classes/classes.jar
)?

Also, let's try to make sure you don't actually have corrupt files. I'm
running 10.4.10, but no jar files seem to have changed in this release, so
you should have the same MD5s:

5f0962460857b88ac5f761bffa81cba4 ./Versions/1.3.1/Classes/classes.jar
a81c8c95f8ee33efb6fb7c1088884f7a  ./Versions/1.4.2/Classes/classes.jar
