I compared differences between your Flexbuilder 3 directory and mine, the only differences I saw were related to log files:
You have: FlashPlayerMergeModule_InstallLog.log and Adobe_Flex_Builder_3_InstallLog.log and I don't. I have: hs_err_pid10724.log, hs_err_pid7148.log, hs_err_pid4728.log and you don't.
