A comment from the FlightGear aircraft developer side of this:

It is quite convenient that the FDM reloads the configuration file on 
reset for tuning and testing purposes. FlightGear doesn't start that 
quickly while recreating the JSBSim instance and reloading the FDM config 
is pretty quick.
