Richard,
most of your other questions were addressed already but I zeroed in
on one issue in your original post. You are correct that the PCB update
schematic function will not add parts to the schematic, so reverse it. Route
your PCB to the point where you need a jumper(s), go back to your schematic
add your jumper symbol, select a suitable jumper footprint (increments of
0.1" jumpers are common), update the PCB from the schematic to add your
jumper part to the appropriate net in the PCB and then clean up the routes.
It would only take one schematic symbol and a range of footprints to cover
your various jumper lengths. Not quite so nice as your original attempts but
there are very few ( 1 or 2 I believe) CAD packages that can handle jumpers
in any other methodology.
