Presumably he wants the jumper lengths to be in the parts list so they can
be prepared before insertion, this is a good way to go. If it is necessary
to nudge a jumper pad, Lock Primitives can be turned off for the part and
pads moved. This fact could be used to allow the use of only one jumper
footprint, but that would defeat the automatic compilation in the parts
list of the jumper lengths.
A way to speed up the design might be to work only in the PCB; when placing
a jumper edit the pads to the appropriate net and place a top layer track.
This will keep DRC happy. Then, when done, add the jumpers all together to
the schematic, delete the top layer tracks, and update PCB.
