That is a little easier. In matlab you can

seg = MRIread('youseg.mgz');

out = seg;

out.vol = zeros(size(out.vol));

ind = find(seg.vol == segno);

out.vol(ind) = valueforsegno;

MRIwrite(out,'out.mgz');
