Ciao Robert, let me get this right, you are preprocessing locally then uploading and configuring to a remote GeoServer.
Here you have my suggestions: -1- Do not do it one by one or you'll get artifacts at the border. As I said, I would first merge them then reproject then prepare for the mosaic.
