Correct!
I have FWTools installed on my desktop. I will merge and transform locally,
then
see if I can upload to the server, configure and serve in geoserver.
Use-case documentation would be great.

let me get this right, you are preprocessing locally then uploading
and configuring to a remote GeoServer.
Here you have my suggestions:
-1- Do not do it one by one or you'll get artifacts at the border.
As I said, I would first merge them then reproject then prepare for the mosaic.
If you need some guidance I can see what we can find in our use cases.
-2- Do it all at once locally then upload the entire set of data and
configure either a mosaic or a pyramid in geoserver
