I agree that it shouldn't matter...but for some reason it did when I
moved my old p35 board into my NZXT case. power and reset are supposed
to be momentary switches, so polarity shouldn't matter. All else are
LEDs (typically) and do require proper polarity to get the LED on.
The other possibility is that if this is an old machine, the labels on
the mobo header may be wrong.

The switch isn't polarised. I would bet on either a short from the
motherboard to the case, or possibly a mounting pillar in the wrong
place. Could be a duff power supply, particularly if its a salvaged
case.
