I know on install windows creates a 100mb system reserved partition that is active and hold the boot data I assume. I did a clean install on my son's box yesterday and when I was almost done for some reason on reboot that partition vanished and it would not boot. ( figured out later it was gone ) between diskpart bcdedit and bootrec was able to get it to go ( made the other partition active and rebuilt the BCD ) Have no idea ( or I forgot ) what that partition is for and have no idea why it went away. Very weird. System seems fine, has no hidden system reserved partition.

Anyone ever seen this happen ?

No, but the System Reserve Partition doesn't appear to be a critical partition, as I have removed it before. If you are using Windows Backup, I would resize this partition to about 400MB (not over 500MB) as this seems to resolve a lot of odd problems that Windows Backup has.
