Ahh, I see. I think I know how I will approach this. I use the following 
when trying to stitch multiple sets of 4 images per scene...

match-n-shift -o output.pto -a -f 2 -l image1 image2 image3 image4
ptoset -p w=7000 output.pto
ptoset -p h=3500 output.pto
linefind -o output.pto output.pto

then I pause here to read in the output.pto file to see if there were 
control points generated for each set that should have control points, so 
for instance there should be control points between img1/img2; img1/img4/; 
img2/img3; and finally img3/img4. if no control points weren't generated i 
skip to the next set of 4 images. If control points were found between a 
set, I call the following...

pto2mk -o output.mk -p output output.pto
make -f output.mk all

So if i'm understanding your suggestion correctly. if at the end of this 
process I get a desirable result, I should be able to reuse the pto file 
that was generated but change the image paths in the i-lines of the pto 
file, and replace the control points for each new set of images. Does this 
make sense?
