Symantec scans the messages before they are delivered, but not after, as far as I know.
 
This happened on the Imail server, not on a users PC, so it wouldn't do anything to any MBX files.

If you have "desktop" AV scanning mailboxes then one possibility is the message was scanned before it was delivered, but once delivered the desktop AV may have gotten a Virus def update and can now detect something that it could not before. It detects a virus in the MBX file and Deletes / Quarantines it.
