I would not tend to think it is a problem that you don't land on the
desktop once your system is finished starting.  IF you want to get to
the desktop just press alt+m and it will be fine.
The focus problems are definitely a nuisance but if you have apps
which start after JFW (or even before it) the odds are good you will
land on the taskbar.  I don't really think it is a jaws problem.
