Yeah, I was going to recommend that you go into "Tools->Account Settings-><account>->Junk Settings" and just disable junk mail filtering altogether.

Thanks for the suggestions. Tried all these things and nothing seemed to help. I also set mail.adaptivefilters.junk_threshold to 1000000. That might help for future emails but doesn't seem to have made a difference on existing ones.
