Ken, If you're talking about a "real" desktop environment, such as KDE, or Gnome, I would not recommend doing that on Linux/390, even when using VNC. It's rather CPU intensive, which is not a good thing for a mainframe. VNC reduces the network bandwidth requirements over straight X, but it's still additional overhead you don't need to introduce.
If you're just talking about a few xterm sessions, etc., then that's not so bad, although still more costly than ncurses-based tools.
