Last time I did a score in CMN. If I were to do what you want to do I would try Rosegarden or Muse to create a raw midi file. Then I would export that then import it into lilypond. I would then edit it by hand. I actually like this idea better than working with Finale. Finale was always screwing things up. Then I could never remember what all those stupid buttons do.
