This is off topic, as has already been said, but I must add that if the company tries to hide a patented algorithm, the best thing to do is to dissolve the company immediately.

Sorry if you see it off topic, I thought that's this list is also the extend the use of linux in israel, not only about open source. My question was intended to find out if there is a way to do something in linux before my managers force us to switch to windows where they know about things to do what I've asked about.

Hmm, interesting concept. A standard obfuscating utility.....

Your post is not off topic per-se, just counter the list's common wisdom. As such, you encounter a lot of reluctance, and some hostility, to get help.

Technically, there is no significant difference between obfuscating code on Linux and on Windows. I doubt anyone bothered to create a standard tool in Linux, though.

And as to dissolve the company - why? Can we protect _OUR_ algorithms???
we don't use OTHERS patented algorithms but _OURS_.

If your company tries to obfuscate your code so that your competitors don't know what algorithms you are using, it is very stupid to issue a patent for them (which requires you to publish those exact same algorithms). In essence, you asked us to help you hide something which you are required, as part of the patent application, to publish.

Matan was speculating that a company so ignorant about IP laws should be dissolved.

Again, sorry about this off topic subject. Please ignore this topic.
