I run multiple CFMX instances on my Win2k box at home, and it was pretty painless to set up, but I can tell you that the first time I tried it, I did the same thing as you, and I never could get it working right.  My solution was to uninstall everything and then ONLY install CF as a J2EE application.  Each instance is running on a different port with a different root directory, it works pretty well.

I installed JRUN4 last night on my laptop so I can take advantage of having multiple CF instances.  After getting it up and running and getting CF installed as a new server, I tried to go back to my stand-alone version of CFMX.  I could not get to it.  Is it possible to run standalone cfmx 6.1 at the same time as having JRUN?  I tried stopping JRUN then tried accessing my stand-alone version of CFMX and no luck.  Any ideas?
