When you do a mysqld -? it will say:

Default options are read from the following files in the given order:
/etc/my.cnf     /var/lib/mysql/my.cnf        ~/.my.cnf 

So that's the reason you can not start it anymore. (I'm using 4.1.0-alpha.)
