Well, I wouldn't expect to have to do this manually at all.
I would want to have the filtering done by the underlying mail
system - ideally as the mail is delivered (e.g. using procmail).
Mail filtering is a tedious but straightforward job - ideal for
automation.

Though in fact, I actually get my mail client to do the filtering
when it first starts up, since that's necessary for it to display
the list of unread messages in each folder correctly.

Now how to do this using a web mail interface will undoubtably
depend on the particular system you are using.   But it would
be worth looking at what filtering mechanisms are available.
