Aaron, I re-install Windows all the time. I currently boot Win98/Win2000/LM7.1. What I do is make sure I have a current Linux boot disk that WORKS. Then, after I do what I want with Windows I boot Linux with the floppy, and as root issue /sbin/lilo. This will write LILO to the MBR and you will be able to boot from the hard disk again.
