Im "the other" Daniel, and seems that what you said is not the problem.
If you check the email chain, you will see Daniel tried running ntopng in other port (4000) with the same result.
Also, he checked with:

# ps auxf |  grep ntop*
root      2636  0.0  0.0   9396   940 pts/0    S+   09:16   0:00
\_ grep --color=auto ntop*

and

netstat -naptu | grep -e 3000
There is no other service running on port 3000 udp or tcp.
