The big issue with that is if you are using mov32 instead of the mov64
reader in Nuke.  The mov64 reader uses ffmpeg under the hood and gives
"native" 64 bit reading of quicktimes and is for the most part pretty
good.  It only supports a limited number of codecs such as prores,
photojpeg, dnxhd and a few others.

The mov32 bit reader on the other hand is pretty horrible as it uses the
old quicktime api which is 32 bit only so Nuke has to launch a bunch of
background instances of them which often get stuck and don't always die
when Nuke quits or crashes.  It is just a big mess.  Unfortunately there
are just a bunch of codecs which the Foundry hasn't licensed or implemented
yet so you have to use this in order to read them.  So yes, you are better
off transcoding any of those immediately.
