You need to BOOT from the CD, you can't do this in Windows. 
I've never had good luck with that, and I can't even remember 
exactly how it works.  When you boot from the CD you have an 
option there somewhere of "Repair" or it may be "Recovery", and 
if you only get to a DOS prompt after that, I think you can 
type 'help' to get a list of commands.  You can also just 
reinstall from somewhere in that area before you "repair".  Run 
chkdsk from DOS and see if that will fix it.
