OK, I'm not sure whether we are talking about the same "System Font" setting.
First one is in Design Explorer System Menu / Preferences (under big arrow). I wasn't talking about this setting, I never changed it.
Second one - Change System Font button - is in Schematic Editor Menu under Design/Options/Sheet Options Tab. In fact it doesn't set a font for the whole system, just for the specific schematic sheet (as other settings in Design Options menu). And it does work for me - it controls the font setting for all text objects listed in the handbook.
