Yes, you can shut it off so you can MANUALLY do it at a click of a radio
button.

I agree. Wait till a project is finished. Then do a MANUAL auto update. Then
you have some time to identify any potential quirks. There are enough
internally driven changes/requests appearing at the 11th hour as it is.

Darren, I assume you can turn auto-update off or at least control it ?

I would say that on balance in my personal experience since the days of 
CPM and having run many many programs, the risk benefit ratio of 
updating whether manual or automatic comes out to be about a wash
(not talking specifically about protel here, but certainly am including it)

by this i mean that the problems induced (including productivity lost) 
vs. the problems solved seem in my experience to be roughly equal overall

and yes during a production schedule with many tens of thousands of 
dollars riding on nothing less than perfection in the PCB one must look 
at an auto-update process with a jaundiced eye i think
