from the older solaris 11 release, to the new one?
Or is the best way a drastic
rm -r $PKG_DEST/publisher/solaris
before doing the download?

You don't need to do that, but it's up to you.

Multiple versions of packages can peacefully coexist in a repository, and existing S11-installed systems you have may still want access to those S11 packages that they haven't installed.
