Disabling the "Find alternative files" option should speed up the
restore process significantly.
If it does a rescan in the middle of the restore I think you need to
redo the restore to ensure everything is restored safely.

After the restore have completed, use the "Delete unused statistics"
button in TrackStat settings page in the "Backup/Restore/Clear" section,
this will remove any TrackStat entries that points to non existing
files. This operation is likely going to completely hang LMS for a
while, so don't executing it when you are about to use the system to
play music.

The TrackStat data consists of:
- Current rating, playcounts and last played times: This is what you see
in most TrackStat based menus
- History of previous, ratings, play counts and last played times: This
is what you see in the "... recently..." TrackStat browsed menus

The current rating, playcounts and last played times are restored first
and later in the restore process the history is restored, so possibly
this might be what makes it look like it had restored files which were
at the end of the file, it probably had restored the current statistics
for that file but not the history.
