Didier has been kind enough to answer me in french, so I give you a translation.
There is a tool that allows to adjust the map position relatively to the waypoints or track. You'll find it the maps menu (F1) then edit/load a map (F6) then choose "Ajuster le decalage des fichiers de reference". So, I guess I'll have to check my references and make them more accurate if possible.
