SOLVED!!
I added | /var/vpopmail/bin/vdelivermail '' bounce-no-mailbox
to /var/qmail/control/defaultdelivery. (don't know if this helped or is even necessary)
Then deleted the contents of /var/qmail/control/locals restarted svscan and everything began to work again.

Could you somehow be running an old build of vdelivermail
(or qmailadmin) with old configuration options?
Does vuserinfo show the unrecognized mailboxes?
