If I recall correctly, Gnome has a problem with multiple instances running simultaneously. Are you using VNC twice into the box on different ports? Or using VNC and at the same time logged into the console? I have had weird things happen when I did either, so now I just have the box on init level 3 and only vnc into it with one port at a time.
