Not at all! Even EAC on its own could write all the tag sets at once. 
I haven't used EAC in quite some time but if I remember correctly you
have to enter the encoder command line manually with all the tag
parameters. This gets you the vorbis comments. 
If you then keep the box "add id3 tags" checked as well as "additional
id3v2 tags" you should end up with one tag set of each in the same file
(same thing happened to me when I started to encode to flac with grip in
linux).
I think in MP3tag you wouldn't even notice because it doesn't list the
different tags present in a file (? correct me if I'm wrong).
