I have a very similiar setup as you. And I often change tags behind iTunes back. iTunes is a very self-centered egotisical program, so treat it like you would treat any self-centered egotiscal person, beat it with a big stick! ;)
However I have found two ways to handle updates. One is I do what you did and re-add the entire music folder, this seemed to always work for me. It does seem like it is adding dups, but it appears as LONG as you do not change the filename or path of the file it should update the info in iTunes DB. iTunes appears to use the full filename as the unique id, so dont change the filename otherwise you will have dups, with the other copy being a bad file.
