I have to ask why you want to do this?

If it's for gapless playback, then there is no need with FLAC. FLAC is
desgined with gapless playback in mind and slimserver plays them back
gaplessly very well.

If it's for burning back to CD with gapless playback or the track times
the same as the orginal CD, just use the great little bit of software
called Burrrn.

There are much less benifits to using CUE sheets with FLAC than there
is with say MP3 (which is crap from gapless playback etc). And as far
as i am aware, you cant add the tracks to a playlist either with CUE
sheets (but i might be wrong about that).

I used to rip to single file with CUE's with flac, but have gone off
the idea now. Slimsever is usless at handling CUE's. In fact they dont
work at all with 6.2.2 and the beta's are usually very buggy. On top of
that, single file+cue is transcoded server side, unlike normal flac
decoding which is done natively in the squeezebox. This means more
server load and also means that you cant fastforward or rewind.

It might be neater to have a 'one file does all' system, but after a
few months of banging my head against a brick wall with it i have given
up until they are better supported (not just by SS).

As for the transcoding, in theory the quality will be the same.
Personally i use Foobar2000.

I think you are trying to invent a square wheel - one that has no real
use.
