Sounds to me like a FAT or MFT problem and microsoft in its usual elegant way making decisions about your data on your behalf and very likely exacerbating the problem/ ensuring things become unrecoverable. Is/ was the drive near full by any chance? In any event, I'd make a copy fo the files that you can still access to another drive and then test all of your flacs on the copy to ensure they're ok. In regards to the external drive, if you desperately need to recover data from it you might want to look at the products at http://www.runtime.org/ - I had success getting data off a stripe 0 array after a controller failure a few years back. If the data is of no consequence, download the hdd manufacturer's diagnostic tools for the drive in question and test it.
