Isn't this not just the swan-song of the hard disk? or simply a bad one? It could also be your hard disk controller going bad. Windows does not simply delete files for kicks.
Btw cross linking is a thing from the dark ages of FAT, FAT32 (or perhaps NTFS4). As for robustness one cannot compare FAT with NTFS (or ext3), FAT was primarily used for floppy disks (in the 80's or so) and is still emulated by solid state memory cards. As both EXT3 and NTFS sport journaling just as many other file systems losing data is reduced to the minimum. So I would look at the hardware not at the software.
