EAC does create folders for you.  I'm guessing you don't have eac
configured 100% correctly.

There are also a bunch of tools to help automate ripping to flac
with EAC.  They are strictly optional.  I use autoflac out
(http://legroom.net/software/autoflac) out of laziness but I don't
think there is anything autoflac does that eac won't do on it's own.
