Firstly, welcome to the forums.

As far as your questions are concerned.

1. Squeezecenter soes not care about folder structure or file names,
the tags are king here.
2. Having said that I put my files in the following structure for ease
of navigation
\\<server name>\Music\<A or B or C etc>\<Album Artist or
Composer>\<Album>\<Track no> - <Track Title>.flac
I limit the track title and Album names to about 20 Characters to
ensure no issues with very long path/file names, I do not limit the tag
=s however
3. I use dBpoweramp to rip the CDs to FLAC and use accurate rip at all
times (and replay gain), I then use mp3tag for the tagging to ensure
everything is correct. (both programs for Windows)
4. Tagging is fairly easy if you are just using rock/pop CDs which have
a simplistic structure and limited Artists, however for classical and
some jazz CDs it is much more complicated, search the Wiki for help on
Classical we all have our own interpretation and preferences for what
we like.

Good luck...
