You'll find lots of different approaches. This is mine:

Files are ripped to a specific folder called FLAC RIP using EAC. 

Then I add replay gain with Foobar and run them through mp3tag to make
sure the tags are right.

Regarding which tags, well I just use the standard artist, album etc… 
Keep it simple. I’ve always found ‘genre’ challenging and my attempts
to rationalise into ten or twelve genre types have proven too complex
to bother with.   

Tagging gets more complex with Classical stuff, but I’m guessing from
your username that’s less of a concern for you ;)

I don’t use m3u.

Next I use FLAC2Mp3 (excellent little programme) to convert them to MP3
for the ipod. The Mp3s are sent by the converter to a ‘lower quality
music’ folder. 

Then I paste the FLAC files into a folder Best Quality Music, which is
where SqueezeCentre picks them up. The hierarchy is simple, basically
Artist then Album. I never bothered with the A-C type approach
personally.

I maintain a simple log of additions, tag changes etc.. in notepad, and
backup new additions every couple of weeks or so to an external HDD,
which I then hide under the bed in the spare room! 

It all sounds a bit convoluted when I write it down, but it’s pretty
straight forward in practice. Hope some of it helps.
