Can I suggest, if you don't *need* to use WMP, you junk it in favour of
a proper ripper? EAC is free and will do it's utmost to rip your disc
securely, including working on the frames of tracks that cause this
clicking sort of effect on rips? WMP and iTunes just don't rip as well.
dBpoweramp is also superb, but costs.

I would, if you don't need WMP, rip to FLAC format for use on your
Squeezebox, and keep an mp3 copy for your iPod. In fact, if you used
something like the flac2mp3 script (search the forums - it's a tool that
ensures you always have a perfect mirror copy of your flacs as mp3) you
could probably set it to output those mp3s to your "Automatically Add to
iTunes" folder, then next time you open iTunes they'll be added to your
itunes library.

Another alternative; MediaMonkey Gold can transcode on the fly, meaning
if you add your flac files to it, you can set it to convert them to mp3
on the fly when you connect your iPod. Using iPod doesn't have to mean
using iTunes! MediaMonkey Gold is very good, and a superb library
manager; again, it costs but I think it's worth it!
