Thanks to all who replied with suggestions. I think we have discovered the problem. The paths of the controlled units are hardcoded in the model file so of course the web publisher cannot find then since the path where we are deploying is different from that of the last person who worked on the model! You'd think there would be a way to make the controlled unit paths relative to the main model file. We haven't done it yet, but it should be possible to pre-process the model file searching for each instance of "file_name" and changing the path in each case.
