The error in the logfile means it can't find the EXE file you're refering too.
 
As for the timeout's you're not 100% correct.  For Servers Alive the only timeout that it knows is the one defined within Servers Alive.  If an external check uses a timeout too (like SMTP2POP3), then make sure the one used for the external check (within the parameters of the external check) is lower then the one defined within Servers Alive. (remember that Servers Alive is NOT aware of the timeout within the external check)

Did you try changing the parameter?  Also, what is the time out of the check itself....the smtp2pop3 has 2 timeouts....one in the ini file and one as part of the check on the first page.  Make sure that the check on the first page is longer than the check in the ini file.

I know a lot has already been discussed on SMTP2POP3 - but I'm fairly a novice on SA. The status of the check is returned as "NOT OK" even though the mail is sent to the pop3 address.

Apart from the entry for application path to execute what info should I be providing on the External tab. Please see below my config and also the error from the log file.
