Yes, even keeping personal files will remove your apps. You should still 
be left with items such as documents and downloads but I'd still 
recommending a full backup before doing the reset, if that's what you 
plan to do. Have you contacted AI Squared for any additional 
suggestions? If you're using the commercial version of Window-eyes you'd 
get free support and so it wouldn't hurt to contact them directly first. 
I'm using the free edition for users of Office and, for me, doing the 
reset on a Saturday was something I didn't mind doing.

I'm having trouble with Thunderbird.  Sometimes when my computer 
hibernates and wakes up, I can't read anything in a particular email.  
Yet, I can read all the email titles and dates on my inbox.  I find that 
when I reboot the system, I can read specific messages.  And then, 
randomly, it happens again.  In fact, I even just now tried to backspace 
to delete a letter, and heard nothing spoken by WE.--Matthew Chao

A couple of weeks ago, I posted to this list about an odd problem I was 
having where Window-eyes would not read certain windows properly. As an 
example, if I entered the run dialog, Window-eyes would just read the 
currently selected desktop icon when I tried to enter text, even though 
the dialog was open. Chris suggested that my antivirus program may have 
quarantined certain components of Window-eyes and this suggestion 
sounded reasonable and I was willing to pursue it. However, I was also 
experiencing several other issues, totally unrelated to accessibility 
and I decided to perform a reset. I did the reset, choosing to keep 
personal files and my problems, including the odd accessibility quirks 
with Window-eyes, were gone. I just wanted to post this update.
