Do you have a GC (Global Catalog) in each domain? It is probably an issue
of being on a different DC than the GC whilst doing lookups in AD. Doing
queries from GC is recommended. I would actually have a GC in each resource
domain as well.

On other issue to consider is whether the user account your using has
sufficient WMI permissions to access the box in question. The Computer
Management snap-in largely uses WMI to cull data about the box. WMI has
a set of permissions associated with it that controls who can access
that WMI data.

If I am performing a task on a resource computer (file server/non DC) such
as viewing directory ACL's does the GC of the domain that the computer
exists in get
I'd expect that it would resolve against the GC in the same domain as the
computer.
I'm also thinking that your site configuration might be suspect
