Under Edit -> Preferences -> Site there are two checkboxes for Dependant files. Check both of these and it should go back to prompting you whether you want to include dependant files when you save.

Yup. I think it had quit working before I applied the upgrade. It looks
like this has happened to other people but no one has been able to fix it.

Are you looking for a tag reference? If so, go to Window > Reference (Shift
F1) and it's one of the side palettes.
Of course, it's a little buggy. So scrolling with a mousewheel for instance
scolls the select menu of tags instead of putting the focus on the
definition area which you really want to
