I work with actual sites more than just applications. So I always create a
new site. I don't think you can breakup a site into smaller pieces.

Also depends on how you want to work on the site. You can in fact do both
and I do that. I have one overall site and one for each area. I use the
smaller sites most of the time,
You're on the right track! I usually do both! I set up a master site so
that I can get to everything, then I set up at least two sites for each app
I work on, a test and prod site definition, so things can be deployed
correctly in each of those situations.
